Recently multiple mutation genes have been generated by high-throughput sequencing experiments and computational analysis pipelines. However, due to technical limitation and algorithmic limitation, the genetic variations could contain significant amount of false positives. For this reason, frequency-based gene level approachis not suitable to reveal comprehensive biological meaning and leads to misunderstanding about disease mechanismand characteristics. Hence, it is necessary to develop the approach that findsthe extensive understanding with multi-omics data sets. We have focused on how to extract disease causalgenes and to investigate functional relationships among these genes through a system-level analysis at a cellular scale. Remarkably, the pathway-driven approach facilitates identifying the gene set related to the diseases and distinguish disease-causingdriver genes with their functional relationships. Here, we present a pathway-based network analysis system, Human integrated Functional Interaction network (HiFI).
We have constructed the HiFI network by extending curated pathways (hiPathDB) with multiple PPI sources and gene co-expressions. In order to combine low-coverage but highly confidentpathway data sets with high-coverage but unreliable pairwise interactions, such as PPI, we used a supervised machine learning method, Random naïve Bayes classifier, that can provides accurate predictions even with the violationof strong independence assumptions among the features. Graph clustering and over-representation analysis upon the HiFI network enable us to identify disease causal network modules, candidate disease-related processes and biological pathways related to specific disease types.
Another pathway analysis tool, PAMES has been developed to edit and visualize pathway information.
